Presumably the hermit Ursicinus worked here from 612-619 and gave the town its name. A monastery was first mentioned in 849, which was dedicated to St. Ursicinus. A new abbey was founded in the 11th century. In the 12th century the abbey became a canon monastery and was subordinate to the Principality of Basel. The town received market rights in 1338. From 1793-1815 Saint-Ursanne belonged to France, but became part of the Canton of Bern through the Congress of Vienna in 1815. When the Glovelier-Porrentruy railway line opened in 1877, it gave St-Ursanne new impetus and houses were built outside the city wall for the first time.

In 1979 Saint-Ursanne was assigned to the newly founded canton of Jura. On January 1, 2009, the town merged with Epauvillers, Epiquerez, Montenol, Montmelon, Ocourt and Seleute to form the municipality of Clos du Doubs.

Saint-Ursanne has been depopulated for over 40 years. The population has halved since 1966 and continues to shrink.
